Manga:
Anything from Tsutomu Nihei. He's one of the modern masters of the genre. His most renown work being BLAME!. If you want something quick to get a feel for him try NOiSE which is only 1 volume.
Eden: It's an Endless World! is a fantastic political cyberpunk series. If you liked the Ghost in the Shell movie I'm sure you will find a lot to love here.
Battle Angel Alita isn't exactly the most recent, but I need to mention it since it's one of the titles that helped define cyberpunk in the 90's along with Akira and Ghost in the Shell. It does have an anime, but it only covers the first 2 volumes. It also has a sequel that is still publishing.
Anime:
Mardock Scramble is a series of cyberpunk movies that are actually still coming out in Japan. There are going to be 3 in total. The first one is the only one available in English right now. It seems to be decent so far.
Dennou Coil is a fairly recent series that loosely fits the cyberpunk genre. It takes place in the near future and deals with augmented reality. It's much more lighthearted than anything else on the list, but it does get more serious in the later half of the series.
Ergo Proxy is a dystopian cyberpunk series. It has a few problems, but I still found it quite enjoyable.
Texhnolyze is an extremely dark series, and one of my favorites. It has a very slow and methodical pace that might put you off though. If you don't mind slow things, give it a shot.
Serial Experiments Lain is an innovative one from the late 90's. As the title suggests, it's a very experimental series and it will come of as weird to a lot of people. The setting is closer to modern times than most of this list. It deals with the internet and communication rather than things like cyborgs.
